Maker select v2 question

I did some calibration testing on my printer. I sent 100mm of filament through it and only 96 went through. Sure enough, the setting for my extruder motor is set to 96

I checked my z height and moved it up 100mm. It moved 101. The setting is set to 405

I want to correct these settings but done want to have to reprogram the board. I am hoping to do it through a starting gcode lines. Thinking of a M92Exxx code or something.

Can someone give me a hand with this?

I've never checked my printer (same Maker Select V2), although I can't help with how to calibrate it I am wondering what made you want to check it?

Since different filaments shrink different amounts I've always had to use some trial an error if dimensional accuracy was needed and this hasn't really been an issue.

I printed a new rotary axis and all the holes were too small.
So, I decided to do a calibration cube and it was larger than 20mm. I know enough not to calibrate to just a 20mm cube so I measured my z heigh, sent it up 100mm and got 101. I extruded 100mm of filament and got 96mm. So I checked my firmware settings and found the extrusion set to 96. It is extruding exactly what the firmware is telling it to do. The z steps is set to 405. After some calculations, it makes sense that I am 1mm off because of that extra 5 steps

I originally thought it was because of shrinkage but everything points to the steps/mm being off,

Ok, so here is what i have done so far:
I printed my first calibration cure (20mm by 20mm).
My X was at 20.2
My Y was at 20.15
My Z was at 20.3
My Extruder extrudes 96mm instead of 100

While this is not an issue for something small like a 20mm cube, when expanded to 200mm, my print sizes are off.
So, I am working one axis at a time to reduce really screwing everything up.
I downloaded Ponterface to make it easy to update my EEPROM settings
I did a M503 command to get my settings.
My Z steps/mm was set to 405.xxxx. I changed that to 400 with a M92 Z400 command then a M500 so save it.
I unplugged and replugged my printer in and check that the setting stayed.
Another 20mm cube was printed and my Z heigh was at 20.02. I will call that good!!!
Now, I did not base all of my calculations on the 20mm cube. For my Z, I measured the height of an arbitrary location, then raised my z up 100mm. I measured again and found it went up 101mm. after calculations, it was that extra 5 steps/mm that caused that.

I also set my extruder steps/mm to 100 with a M92 E100 command. After doing that, Only 45-50mm of filament goes through. I set it back to 96, and 96mm goes through. Weird!!! I am leaving that alone until i get all my axis calibrated correctly.

I am going to make my own calibration test. Basically it will be a + sign that 150mm x 150mm. That will give me enough distance to see how far off i am  on the X and Y. It should then be some easy calculations to get those calibrated correctly.

I will then give that a shot and see if that E96 issue causes underextrusion on long runs (basically it stops extruding 4mm before it is done on a 100mm wall).
If anyone knows what i am doing wrong with the extruder steps/mm command, i would be happy to listen.

My printer has a Melzi board running Repetier firmware BTW.

Ok. another update.

I made my own XY calibration tool. Basically it is an L shape 150mm in length each way.

After printing it, it is spot on!!! 150.05 by 150.03

Now time for some circle calibration. That is what led me to start all of this calibration to begin with. For some reason I cannot fit an 8mm bolt through a M8 hole
